Could be something simpler than in-your-head. like the software player reaction to an encoding choice. For example, my player usually sees 1-2 frame issues per audio file (whether mp3 or flac), depending on the file:

Any chance that your player beeps at 1:06:40 in that file? Mine doesn't, but, then, it tries to hide what it doesn't like, not call attention to it. Makes a little more sense to me than multiple people deciding to hear beeps in their head.
