If the script of the sub conflicts with the script of the affirmations - which is possible without being obvious to someone who isn't a skilled and experienced scriptwriter - they can cause unintended, unexpected, and undesirable effects in their interactions. This may not become obvious until days, weeks or even months later, as I can attest from firsthand experience, and this is why I am so careful with scripting and interactions.
I thought that the subliminals would work regardless of what the conscious mind is doing, so now I'm confused. the subconscious will hear the subliminal exponentially more times than an affirmation could be repeated during that time, so it would seem that any conflict would be won by the subliminal.
In most cases, it will be. However, when you start adding in alpha or theta brainwave entrainment, you get into vastly empowering affirmations, and any scripting conflict can become much more obvious... and undesirable.
